Your Library isn't keeping key changes

Charts doesn't seem to be keeping the key changes we make to a song. When we add a song again for a different service from Your Library, it's loading a different key from we've chosen. Is there a setting I'm missing?

Key changes made to a song within a specific service are saved only for that service. If you later import the same song from the SongSelect database, it will revert to its original key rather than using the key change you applied in the previous service.

If you want to preserve a customized key, you can import a modified version of the song by editing a ChordPro file to include the correct transposition. For more details on how to work with ChordPro, take a look at these articles:
